I know there are obviously different ways to play from the game cube to the wii, but are the plots the same?

The stories are exactly the same. Only the controls change.

And the Wii version is a mirror version of the GC. Meaning that left becomes right, east becomes west and vice-versa.

Nintendo did this because most people are right-handed and Link is left-handed. So they switched everything around to make the controls feel more intuitive.
